I am planning to come to Taiwan in 2 weeks, getting married on the 9th of Dec (so this should fall into my 90 days under my New Zealand passport), then planning to change to a spousal visa?
Any issues/tips I should be aware of?

As has been posted many, many, many, many times on this forum, you can’t convert a visa exempt entry to a residence visa (except in the case of white collar professionals finding work). You’ll need a visitor visa if you plan on converting to residence through marriage. Or, get married, then go to HK and pick up a residence visa and come back.
You’ll also need a criminal background check from NZ (which is probably easier to get in NZ), and a health check (which is probably easier to get in Taiwan).
