I’m able to find train schedules but no fares. Is there a website that shows fares as well?

Can you read Chinese? There is a fare chart here http://service.tra.gov.tw/tw/ticketprice/upload/A1BAC1.html
Taiwan railway should provide better English service especially online. If it is tough to you, can you ask Taiwanese for explaining how to read this chart.
