Yes, you can pay at the airport. The police office is way over at the left-hand side of the departures lounge. You need to fill out a form, so allow time for that.
If you come from a country that has visa-free entry to Taiwan, you will lose that privilege for one year. It is automatic - pleading will not help. You may also experience some difficulty next time you apply for a visa.
