Many Taiwanese work in China. Just do not establish household registration there or you will lose citizenship in Taiwan.

Under Article 9-1 of the Act Governing Relations between the People of the Taiwan Area and the Mainland Area (Cross-Strait Act), Taiwanese citizens are prohibited from having Chinese household registration or a passport from China.
Will having a TaiBaoZhen and just working in Shanghai for a few years, be detrimental to my citizenship or my hukou?
No. Your Taiwanese household registration might just become inactive, if you stay overseas for a few years.
